When you run NessusClient, do you have a "task" and "scope" already defined? If not, you may want to use the Scan Assistant (File, Scan Assistant) to create them. Then, once you select a scope and authenticate to nessusd, look under the Options tab and select "Credentials" -- you should see space to enter your SMB login / password / domain and other credentials.
