I do not have any suggestions for correcting your problem, but in your
case, size does not matter ;)
$ ls -lh /etc/tinydns/root/data.cdb
-rw-r--r-- 1 dnsdata dnsdata 322M Feb 19 09:47 /etc/tinydns/root/data.cdb
$ grep ^Z /etc/tinydns/root/data | wc -l
384853
